Purdy missed three of the past four games with a turf toe issue and his availability for Sunday's game at the Tampa Bay Buccaneers doesn't look promising.
49ers coach Kyle Shanahan told reporters he doesn't believe Purdy needs a stint on injured reserve.
"It hasn't been a thought on (placing Purdy on) IR," Shanahan said. "He's progressing."
Jones has been dealing with a left knee issue since Week 3. Shanahan said Jones also has an oblique injury, which apparently occurred while he was getting hit hard and often during a 26-23 overtime victory over the Los Angeles Rams on Oct. 2.
The third quarterback for the 49ers is Adrian Martinez, who was promoted from the practice squad last week.
There was a time against the Rams where Jones remained down on the ground from a hit and eventually was gingerly helped off the field. But he was back on the field when San Francisco next possessed the ball.
Purdy was one of seven 49ers slated to miss Wednesday's practice due to injuries.
Prior to the workout, Shanahan said receivers Jauan Jennings (ankle/rib), Ricky Pearsall (knee) and Jordan Watkins (calf), defensive ends Robert Beal Jr. (ankle) and Yetur Gross-Matos (knee/hamstring) and defensive tackle Alfred Collins (knee) would sit out.
Jones was one of five limited practice participants, along with defensive linemen C.J. West (thumb), Kalia Davis (hand) and Kevin Givens (pectoral) and cornerback Upton Stout (ankle).
Jones was 33-of-49 passing for 342 yards and two touchdowns against the Rams. He has passed for 905 yards, six touchdowns and one interceptions in 129 pass attempts.
Purdy has thrown for 586 yards, four touchdowns and four interceptions on 73 passes.
Also, Shanahan said that star tight end George Kittle (hamstring) could return to practice next week. He was injured in Week 1.
