The 26-year-old Canadian arrived in L.A. on loan in July and had one goal and one assist in 10 MLS matches.
Choiniere is now under contract with the MLS club through 2028 with an option for 2029.
"Since arriving late in the summer, Mathieu made an immediate impact with his experience, intelligence, and versatility," LAFC co-president and general manager John Thorrington said.
"We are delighted to have secured his return. He brings a calm authority and a competitive edge that strengthen our group on and off the field, and we look forward to a full season with him as we continue our pursuit of more trophies."
Choiniere previously played with CF Montreal from 2018-24, recording 11 goals and five assists in 119 matches. He was an MLS All-Star in 2023 and 2024.
