The second Hernandez goal put the Crew (17-6-9, 60 points) ahead 3-1 in the 76th minute before Jack McGlynn responded two minutes later for the Union (9-14-10, 37 points).
Hernandez's goal in the 4th minute and Mo Farsi's in the 41st minute sandwiched a 25th-minute score by the Union's Nathan Harriel for a 2-1 halftime lead. Hernandez has 19 goals in 26 matches with two matches remaining.
Philadelphia remains three points out of the final postseason spot in the East with one match to play.
