Colorado forced extra innings on Sam Hilliard's pinch-hit two-run homer with two outs in the ninth against Cubs reliever Porter Hodge.
In the 10th, Charlie Blackmon advanced automatic runner Aaron Shunk to third on a groundout before Ezequiel Tovar was intentionally walked. Doyle then lined a 3-2 curveball from Drew Smyly (3-8) into left to give the Rockies (57-92) their third straight win.
Tyler Kinley (6-1) retired the Cubs in order in the top of the 10th to get the win.
Doyle also had two sacrifice flies to lead Colorado with three RBIs, while Blackmon finished with three hits.
Rockies starter Kyle Freeland limited Chicago to three runs on seven hits over seven innings, walking one and fanning three.
Cody Bellinger and Pete Crow-Armstrong homered for the Cubs (75-73), which fell six games behind the New York Mets and Atlanta Braves for the National League's final wild-card spot.
Chicago right-hander Jameson Taillon held Colorado to two runs on five hits and one walk while striking out six over six-plus innings. He entered the seventh with a 3-1 lead but exited after allowing a home run to Michael Toglia and a double to Jake Cave.
Seiya Suzuki doubled home Dansby Swanson to give the Cubs a 1-0 lead in the first inning, then Bellinger put the visitors ahead 2-0 in the fourth with his 18th home run this season, a one-out solo shot to right.
Taillon limited the Rockies to one hit through five innings before Aaron Schunk and Blackmon hit consecutive singles to lead off Colorado's sixth. Schunk moved to third on Tovar's lineout to center and scored on Doyle's flyout to pull the Rockies within 2-1.
Crow-Armstrong clubbed a one-out blast to center for a 3-1 lead in the seventh before Toglia homered for Colorado to start the bottom of the frame.
Consecutive singles in the eighth set up Michael Busch's sacrifice fly that gave the Cubs a 4-2 cushion.
Blackmon doubled against Nate Pearson to lead off the bottom of the eighth and moved to third on Tovar's flyout to the warning track in right-center. Doyle's second sacrifice fly plated Blackmon.
Crow-Armstrong was hit by a pitch in the ninth and stole second before scoring on Ian Happ's one-out single to make it 5-3.
