Baty broke a 1-1 tie with a bases-loaded single against reliever Brennan Bernardino in the seventh inning that scored two runs. Bernardino came on in relief after Liam Hendriks (0-1) surrendered three consecutive singles to load the bases.
Lindor hit a solo home run in the ninth that finalized the scoring. It was his 10th long ball of the season.
The victory allowed the Mets to avoid a three-game sweep. Boston won 3-1 on Monday and 2-0 on Tuesday.
New York scored more than three runs in a game for the first time since a 4-3 victory over the Pittsburgh Pirates on May 12.
Mets starter Tylor Megill struck out 10, tying his career high, in 4 2/3 innings. The right-hander allowed a run on four hits and a walk.
Huascar Brazoban (3-0) pitched 2 1/3 innings of scoreless relief. He limited the Red Sox to one hit and no walks while striking out four.
Boston's Garrett Crochet gave up the ball reluctantly with one out in the sixth. He surrendered a run on five hits, walked one and fanned five.
The Mets took a 1-0 lead in the bottom of the second. Mark Vientos led off the inning with a walk, took third on Luis Torrens' double and scored on Baty's two-out single to center.
Nick Sogard tied the game in the fifth when he scored on Jarren Duran's sacrifice fly. Sogard had two of Boston's six hits.
After Baty's two-run single put the Mets in front 3-1, Luisangel Acuna made it 4-1 later in the seventh when he scored on Juan Soto's sacrifice fly.
Lindor's ninth-inning solo home run came against Sean Newcomb.
Baty, Lindor, Torres and Acuna each collected two hits for New York.
